Thunder will face the winners of Group 4, with things still all to play for between Myerscough, Bradford Dragons and Derby Trailblazers.
Solent Kestrels, winners of their group, play Hemel Storm, second in theirs.
Meanwhile, Thames Valley Cavaliers will play the runners of Group 3 (Loughborough Riders, Nottingham Hoods, Leicester Warriors, Charnwood), with the group toppers to face the runners up of Group 4.
The dates for the quarter-finals will be confirmed shortly and will take place in December.
